Probably the simplest answer is that the third floor isn't fit for habitation yet.
On which floor MC room is?
If you look more carefully in game, hotel got four floors. Maybe even five with forth floor windows not facing the street.

The upper floors are where all of the clones of Lin that TheDevian created live.
That would explain the constant patter patter sounds of heads being patted from up there.

Maybe Runey is hiding there and he is spying on the characters and he is secretly filming the characters to get the scenes. Maybe Lin and Android know that he is there, and they are secretly bringing him food and they are helping him with bugfixing.
Or maybe, did we saw MC's grandfather's grave? Or his dead body? No! We didn't saw him die, we didn't saw his dead body or his grave. We were just told that he died. But could it be a lie? Could it be possible that he faked his death, but he is still alive and hiding somewhere in the hotel? Maybe, he built himself a robot body or cryostasis machine to keep himself alive.
Or, maybe, he is really dead but he hid something in the hotel, something that could help us against our enemies?
Maybe Eyepatch elf knows something that we and Ellen and Android doesn't know.

Possibly the hotel is far larger than it appears, because it is based on Tardis technology.

Yes, there were originally plans to make a 3rd floor, it was pushed back, if not totally scrapped at this point.
