I got a bug from a contact on the phone and on steam discussions it says an outdated mod could cause it, scrappy's mod and it worked

You did. Or you got a DL from somewhere where it already was integrated. Otherwise it is impossible.
Is it normal that the gallery and secret scenes don't save? I was playing the other day and got on today and it again asked to confirm my age and both gallery and secrets were wiped. I'm using the compressed version plus the multi mod so maybe its that?

No its not normal,
It sounds like you might an issue with your main "persistent" file

That's what the "only put on ignore" part of me wants to beleave.
Any idea on how to fix it? I checked my RenPy save folder for the game and it shows that the persistent data did update today, the only thing I can think of is deleting my old saves from when I last played this a year ago but have no clue if that'd change anything.

If you deleted your (Main) persistent file from when you lasted played,
Then you have lost all of your (old) "persistent_unlock" variables (Secrets, Achievements, Gallery scenes)
the only "persistent_unlock" variables you will have now are those you have unlocked since you restarted playing.
There are a couple of things you could do, Ask for a "persistent file" (State route and when )
But my advise would be to a full wipe and a clean install (Ep 5) and replay the game from the start.
Since it was a bit more than a year ago I honestly don't remember but I am currently playing with the patch and I usually install any patch available so if it was a thing then, then I probably installed it.
All my old saves from when I last played more than a year ago are still there and I rarely, if ever, delete RenPy saves so I doubt its from me going and deleting them.
If I can't figure out a fix for when I play this next I'll probably just do a fresh install though since I only completed chapter 1 when I started playing again so thanks for the advise.

Saves and Persistent files are two different things,
The save files tells the game "where you are" and the persistent files tells the game "What you have done",
From what you said "got on today and it again asked to confirm my age and both gallery and secrets were wiped."
This indicated the game has forgot "What you have done" therefore you persistent file is likely the issue .
again, followed all the screenshots and got every single 1 in each screen shot but its still missing 1 from episode 1
On discord they tend to drop where the secrets are. Just go there.
Hey, i'm pretty sure at the start of chapter 5 the scene with Himiko and Kenji there's a music that feels really similar to Genshin Impact title screen theme. Just saying, dev can have a problem with that since his game is on steam
Hope Himiko will be fine in the end, she's too precious to suffer like that =/
