That (Live2D vs alternative 3D engine) has been discussed long ago, even in the thread of the original game.
Live 2D, although requires tons of work, was to chosen one. The reason to discard the 3D engine option, was that its implementation in Ren'py was not possible in the way the game requires.
As the discussion set quite clear the true reason behind that decission, I'll say no more about this.
Just dig in the threads (keywords "3D" and/ or "Urho3D") and get your own opinion.
