She does't remember the boxes, which makes sense since there was a bigger issue at hand. But she actually saw the boxes AND looked into it and SAW what was in it
So my questions is: Is she actually changed with a different Ayane?
Maybe they changed the pregnant Ayane in reset 3, maybe alexis event have some connection to it.
If all the answers to these questions are no, then why Ayane doesn't remember things, even in chapter 4 she still has amnesia.
It's probably just the resets messing with her memories. When she comes back from the last reset she has forgotten a lot of stuff, in fact, during the reset she shows that she's losing a lot of memories as she cannot even recall the list she had Akira make of who he slept with.
This is explained by Alt Maya Prime during the same reset, when she explains that she can't remember most of what she has written in her notebooks (which are kept in the boxes - very likely). Ayane could be suffering from the same effect/just the resets messing with her.
Himawari also comments on this during "post nut clarity", when she marvels that Ayane sort of remembers her, when she did not show surprise that Ayane remembered her during the last beach trip (in which she saves Ayane in the middle of the night).
We'll have to wait for Himawari's plan to be sure, but so far, it seems to be either just reset stuff or something that is happening due to what Himawari did.
Just imagine that a few days before the update Sel decide to change the code and then everybody who uses it get fucked and delete all the saves or some shit

Yeah, it's only used 4 times in the game. One time in the jukebox, one time in that funny stories with Haruka event (as a joke).
Its only serious uses are with Maya. One for the best memories Sensei has, and the other to let you know how much he's about to hurt. It's implied it's a song she really likes in the Karaoke booth when it's implied Sana's about to sing it/ does sing it but sensei can't hear due to the reset shenanigans. Also based on the jukebox title, it's implied that the way we hear the song is with Maya singing it.
