You couldn't pick Chinami for the threesome because you refused to see her in the bath. Based on that you have a very red save file and depending on how invested you are in the game you'll probably replay it trying to get green path at some point in the future. When you do, definitely get the guide mod, consider the autovn mod, and if you're going to be careful get URM to see dialogue splits and edit variables.
For the record you were supposed to pick Ayane. Everyone else is not having sex with you at that point in the game.
Picking Chinami for the threesome didn't have results into 0.47.

There's also a bunch of nothing choices that don't matter besides potential comedy like saying Touka is failing animal husbandry, small choices that keep being brought up as alt dialogue (Telling Kirin you're a hardcore brony is still being referenced as late as chapter 4) and at least one event where red path is picking certain options (killing Kirin is 2/6 of that FMK event, and is bad mmkay)
Well I'm like 200 hours into this game across several months so unless there's a way to just edit the save file I'm not starting over. Although, yes, I have a ton of crossed out red stuff. Speaking of which...
What the hell is going on with Tsukasa? ALL of her events are crossed out and her mom got all pissy at me because I didn't spend time with her at the party. Touka said there's something "big" happening with Tsukasa but I have no idea since I can't even call her.
If you hang out with her do you find out what the "big event" with her is?
Also, does seeing all the events make you not "red" during that event with Yasu and the book of colors? Is that what she was talking about? I mostly don't understand Yasu at all.

That would somewhat be related to not helping Chinami in the tub, along with another choice where you pick Chinami over Tsukasa.
Now, even with those event you don't explicitly fine out what the big thing is; but there are some hints around. I don't think those additional scenes are where more hints to that exist or not.
And yes, seeing an event makes it green; missing an event and not being able to go back to see it would turn it red. Its really useful here to have muliptle saves when making most choices, or check a walkthough/wiki to ensure you dont miss anything you dont want to
The red thing is just that you picked choices that led to missed events (or that you forgot to do something). Not wrong choices, since there isn't an actual punishment for it, just that they made you miss events.

Do you not have any alternate saves from further back in the game you could start from to save time?
Using the guide mod would probably allow you to shave a lot of time off of that if you do decide to replay, aside from the fact you could obviously skip through stuff you've seen if you wanted to (though I get that could be kind of a ballache). I didn't use the guide mod until my newest (third) playthrough - though I did check the wiki a few times when I was really stuck to figure out what the prerequisites for main events were - but my first and second playthroughs both clocked in at around 135 hours so with the guide mod you could probably knock a good 80 hours off not counting skipping.
I'm not trying to press you about it or anything, just saying, if you do decide to replay in the future to see the stuff you miss it probably won't take as long if you grab the guide. I think you can edit your save file though with the Universal Renpy mod? I've never done that myself, though, so I dunno how it works lol
I'm not 100% sure since this new run is my all-green save and I'm nowhere near there but I don't think so.

Well according to the wiki to unlock every scene you have to have sex with Io. Just because I have sex with my daughter/niece and engage in barely consensual threesomes with Ayane and Kirin doesn't make me a monster. I don't know if I have the heart for a 100% save file.
Also, during Sensei Quest I remember there being an option for a bonus scene if you grinded for 1 million premium currency. Is that a thing you can actually do? What happens if you actually do it?

FYI if you have the console command script that lets you manually change lust/affection stats you can also give yourself the currency used in Sensei Quest with 'pcur+=X'

If the Happy Scene is listed as '???' that just means you haven't seen it yet. If it's red, you've missed it either as the result of a choice you made - choosing not to engage in a sexual relationship with Ami will cause you to miss some Happy Scenes for example - or because the trigger was during a reset puzzle that you've already finished.
There are some you have to see to continue with the main events but aside from that if you missed any the only real effect (at the moment) is just that you didn't get to see the event and might not understand something you could've. I think.

I'm not saying you'll be doing it soon, and you've proved that to me with your Io response, but if you're hopelessly attached to this game like most of us here are, eventually you'll need to see what the game is planning to do and you'll need a green path save. That advice I gave will matter then.
As for what's happening to Tsukasa, I can explain that with a minimally spoiling screenshot. It'll also reinforce why you're not ready to replay the game yet.

Now Sensei Quest... Sel has tracked both of the 'sex scene' purchases. I can tell you so far missing them is still green path (No actual sex scene yet), but he can reference them later at some point. I'd sooner expect Sel to call people who have them nerds or worse than expect green pathers to actually grind for them. I exist as someone who did the grind though, I'll bring it up if it ever actually matters.
Speaking of ridiculous grind, do you know about the hidden scenes with Himawari that are locked behind several thousand ayane affection? Those specifically aren't necessary for green path either but it's good to know about them. The latest one to have come out insinuates that those events happen regardless on if you did the extra grind or not.
There are 4 bad choices there and Ayane. Pick Ayane, get a scene grumbling about being a shithead regarding the threesome, and the threesome itself. Otherwise get comedic throwaway lines and a red path stain on your save.
Missing happy events are tracked, so whatever punishment there will be for missing any normal events would surely apply because you missed happy events. Red events are actually missed, question marks just haven't been seen yet.
Yes, checking a walkthough/wiki is definitely a good idea, since some red path choices don't become apparent until quite a way down the line. If you don't want to spoil things for yourself, just keep lots of saves, especially before choices, and check regularly for missed events. Then when you find one that you missed, you can look up the crossed out name and it will tell you which event you failed and what you had to do to avoid missing it. Then hopefully, you have a save from not long before it and it isn't too far back.

This addresses many recent posts. Selebus has stated, and reiterated quite a few times since then, that you can play the entire game without missing any event, which we call the "green path".
The walkthrough mod can guide you to achieve this most of the time (with a few minor exceptions, like not choosing to kill Kirin in the game, and choosing Miku as a winner in the costume competition - for which it could give better instructions).

Well, Rin is best girl so I'd restart my whole game for her. I'm not sure how good I was. I remember she thanked me for holding back my feelings for Chika but I'm pretty sure I kissed Chika at that point so I think I got half credit?
Well, If I redo a save that's a console command thing for me. Unless the game somehow checks how many slimes you killed or something.

Sounds like you got the Good Homie route. Kissing Chika is fine, it depends more on "where" you kiss Chika.
(I also reverted to an older save to ensure I didn't end up being a Bad Homie)
