I doubt the reason Ami wanted to get Maya in private was for sex.
  1. They don't have that much privacy, it's a public restroom in a cafe full of girls.
  2. Ayane is waiting for them outside and is already suspicious. She's going to investigate if they take too long.
  3. I don't think Maya would go along with it. Yeah, there's the implicit threat of Ami blowing up the world or whatever, but Ami just told her she has no real powers and there's a big difference between passively keeping Ami's secret and actively becoming her sex toy.
  4. Maya acts completely normal shortly afterward at the costume contest, including being just as horny and desperate for Sensei's dick as usual.
  5. Whenever Ami and Maya are alone, the rape inevitably comes up but it's consistently spoken of as "that one time you raped me", not as an ongoing thing. The last of these is after the bathroom incident.

Since the reset Ami has treated Maya as her plaything, but one that she toys with psychologically rather than physically. I'm assuming she pulled her into the bathroom for more of the same, since she's obviously limited in what she can say around Ayane.
