I expect it would be safe to say Nao-chan was the one left out of the 35. But I also could not help but notice that Himawari, in the one or two times she was talking about people that became aware of the world, brings up Makoto and Ayane, But never mentions Yumi for some reason.

Folks, remember when Himawari and Shiori were talking and mentioned that there were 34 people to clean up along with Sensei? Aren't there 35 girls? Who are they leaving out? Nao-chan? Kaori? Tsubasa?
I'd figure Nao, but maybe Ayane, I guess, since she was cognizant the same way Sensei was they might've excluded her from that count?

Or maybe Sana since they'd finished with her?

And among the free-roaming characters, Futaba is listed (expected) and... Rin? Surprise.

It also seems to be confirmed that the bloody traces in previous resets are definitely someone's blood. We've had bloody victims all this time.

Did we get any hints as to why Himawari and Shiori let Maya prime exist for so long (or how she was able to dodge them)?

Isn't that just Ayane? Or Sana since she was already taken care of before their talk.

I'm extremely curious about the mechanism by which Akira will pursue "purity routes" with each member of the cast. Obviously we have the whole Dark Route to get through before we arrive there, but I'm wondering whether the Dark Route is something that interrupts Akira's progress, or whether it's a direct response to/consequence of it. Perhaps HOPE or another one of the gods will intervene to try and prevent Akira from bringing Himawari's dream to fruition? I have to imagine most gods wouldn't be pleased with any system that reduces their comparative importance.

I finally finished the update and there are some points I need clearing up:

  • Why the fuck did Makoto's father randomly die at one point and never reset to being alive again, did some God kill him for no good reason or something?
Addressing some of your other questions as well, but focusing on this one because it's the easiest to explain.

Maya wished for a world where she could repeat that perfect moment in time with Akira, creating a time-loop bubble. That time loop bubble was a copy/paste of the original world, much like the quoted text above is a copy/paste from your original post.

Note how I only copy/pasted a part of your question. Everything else is gone. Does this make the quote I did copy fake? No, it's a copy, but just as "real" as your whole post.

That's what our Kumon Mi is. A copy/paste of the original world. The world is "fake" in a sense, but the people inside it are as real as their originals, though they are likely began drifting away from their "source code" almost as soon as they were created, as they are shaped by different experiences than their originals.

Makoto's father was outside the boundary when the copy/paste was done. He was never a part of our Kumon Mi, he only ever existed as a memory for those in Kumon Mi who remembered him from prior to the copy/paste wish. Since the original world was subject to linear time instead of the time loop, he's been dead for a very, very long time, as has everyone else who lived outside the bubble. Everything else is gone.

The Gods are watching Kumon Mi, because it shouldn't exist. It's an anomaly. It's entertainment. One of the Gods thought it would be funny to call Maki and inform her that her husband was dead just to see how far this anomaly can be pushed. That same God also thought it would be funny to call Haruka and inform her that her husband was still alive, just to see how far this anomaly can be pushed.

All the other instances of divine fuckery we see (Nozomu/HOPE pushing Akira do do X by Y time or Z happens) is also all likely just the Gods prodding the anomaly to see what happens. Maya's wish created a fishbowl, and they're just tapping the glass.

Since this seems to be the prototype purity route ending, does that mean we might get more versions of Himawari where her mother changes? We see future Maya perfectly take the place of Ayane at the dinner table, which infers that other girls could feasibly take that spot as well.

Does all of Hima's cosplay and changing hair colors during her reset suggest her origins can shift a little too?

Will a Yumi mothered Himawari be the holy grail of a perfectly balanced Tsundere?

Will an Ami mothered Himawari be only a little too crazy for her Dad rather then then psycho yandere her mother was?

What if, in Himawari's pursuit to give each girl her own happy ending, she inadvertently creates a bunch of new "real" Himawaris each with a different mother? What if this is what gives Himawarico all the manpower it would ever need?

In summary, what if the purity routes' framework is getting to that happy ending where Akira/GirlX leave Kumon-mi and only stay in touch with a few select students in each case? I think that would nicely setup the final true green route to bring this extended family into contact with each other, either by traveling to different worlds or getting their own private wish world.

Or maybe I'm reading too much into it

I think maybe it is the contract with a god? Maya said she needed to pray at the shrine, but never why, and Shiori said that Ami should have no protection as she has no legal contract with any god. If Maya had contract with god, then she is safe.

Maya knew about the gods, and had a connection with wires, but wires is now weak. Wires is weak, no contract, and gods cannot protect her.

Ami is not protected from custodians but gets her memory back from illegal contract, I think.
