Yes that option is checked but it doesn't start in Fullscreen

Tried ALT+ Enter , start in full screen in checked and I can't even click on the maximize button.

I tried all the buttons there seems to be another problem, I'll use the Mtool resize for now despite it not being too great it's still better than the small window

Finish the game then new options arrive in start menu.
There aren't any different endings just post story then post post story.

You simply won't progress the game, but won't get any different endings.

Probably won't be fixed since the game is a couple years old and honestly its just a minor thing that isn't even a bother but rather just a bit funny, but it seems on the overworld map when you encounter the "jellyfish" and "wandering ghost" their sprites were mixed up at some point in development
