Is there a point in leveling up skill's levels? For example, i have one of the protagonist's skills above level 100, and I do not notice a difference in strength.

They aren't giving you strength, they are affecting daily life and how hard it is to recruit monster girls.

Here the damage formula for Fist thrust:
(55 + a.atk * 4 - b.def * 2)* (a.sxp + 1000) / 1000
the Lv of skills should be [a.sxp] at lv:257 it should boost the skill effect by 1.257
Level cap probably the default 999

new game plus : no, but the cg still remain when u start another playthrough and some extra story after finishing the game
walkthrough : so far i can't find any walkthrough for this game

There was a japanese site that did a lot walkthrough and one for this game but it's no longer available.

You can modify the stamina with the saveeditonline site with your current save

Can you not replay X-MAS if you edit the values for variables in the save file to be the evening before X-MAS?
So watch X-MAS event with girl A.
Save in the evening or night time after X-MAS while you are at the dorm.
Edit save file to before X-MAS.
Load save file and go to sleep.
Watch X-MAS for girl B
--> Repeat above till you watch all X-MAS events.

The variables you need to edit are:
49 = Days passed -> Starts the game at value 5 and increases by 1 for every day.
51 = Day in the current month
52 = Weekday -> 1 = Monday up to 7 = Sunday
