Overview:

As much as normally I would appreciate the 3D art style, Honey Select always just looks super bad to me. Suppose I'll give it a shot, but I doubt I would stick with this one. 2D > Honey Select any day.

As long as there's no obvious clipping with the 3D models, I'll probably always go 3D > 2D. Clipping is the one thing I really can't stand.

2D > 3D

heavily depends, 2D is heavily limited in animation because you need to redraw the character on every single frame... so you need to limit the deseign or have stiff animation with heavily detailed character, meanwhile in 3d you deseign your character once and then you just move it however you want.
However in context of this site yes i would agree in many cases that 3D looks horrible (just depends where you look) however the same can be said for 2D.
It all falls down to preference so i would say not to limit your self just to 2D or you are gonna miss alot of good things friend.
