Sounds like just some lines got missed. Find the Day 13.rpy (at least it should be 13 or might be 13a/13b) and open it with any text editor and change the line of dialogue to whatever suits your taste/need, you can do this with them all. You can also do this for a lot of games.

Then re-installed it with the scrappy mod and his MP_I_patch instead.
The moved my saves folder back into the game folder.
Load whatever save you want and continue.
