Is there any repercussion to taking too many jobs from Ymir and just buying all of the expensive skills? Hitting a bit of a wall in the 2nd area and it seems that wasting too much time has it's own drawbacks.

There's no draw backs to anything, your meant to do multiple cycles and get multiple endings.
From memory too low or too high development locks you out of the true ending for that run, which is what they were asking.
But since it sounds like their first run they should just playthrough the game, since you unlock bonuses for ng+
