After the end of chapter 1, which goes up to 0.3.1, I will make their routes 100% independent, so you can continue whichever route you want and the main route, with the grimm story.
Yes, rape is optional, it happens to the Grimm if you lose a battle, just disable it before starting a save, or in the in-game scroll settings.
Glynda will have a route without blackmailing her in the future, but not anytime soon.

Yes, if you disable the MC it will be the main one, unless they are in some pre-existing relationship, for example in the future we will have Kali, Willow, or some more open relationship, like Blake and Yang.

This quest doesn't involve that, so the problem occurred when the quest "The Reward" was done. Are you using an old or new save?
Did you use any kind of cheats?
If your save is old, can you tell me the version?
I have now tested these two missions and they are working fine, but I do not have an old save to see the problem, but what is likely to have happened is that I changed this code between the previous version and the new one and the problem is in your save and the way the mission was saved.
I won't be able to answer you for a while since it's very late in my country, but if you can answer me this information it help me.
EDIT:
I did some tests playing the Reward mission again, and moving on to the new version up to the Investigation Pt.3 mission, and this problem did not occur, it is probably a problem with the save. If there is a save prior to the reward mission, you can test it.
There is a save with the full intro and prologue on my Patreon in the version 0.2.2, You don't need to pay anything, you can use it to fix this problem
