What file(s) contain them? I can't find a definitive one and it's hard searching through all of them (well, more tedious, but still)

You can find the code in the day_0000.rpy, day_0001.rpy, day_0002.rpy files under "game/scripts/story/" these are just plain text files. Search for "input" and that will take you to the section of the file.
Is there any chance you could add a picture of Beth taking care of her baby or while she's pregnant at the end of the game?

You mean like the original Rick And Morty - A Way Back Home by Ferdafs? Or vastly enhanced with Morticia like what Night Mirror would have done if he drank like Captain Jack Sparrow? I kid, I kid as Night Mirror specifically made this port to remove the sandbox elements but couldn't give up hope that Ferdafs might have made a change that would have invalidated choices...
