It's possible the quest journal is bugged, and not updating the quest correctly. This sometimes happens between updates, depending on other factors of your save. The quest is likely complete, but the journal entry is still there. Post your save, and I'll be able to tell you if it's the journal that's bugged, or if you're missing a step in the quest, because it sounds like you completed the quest.

The file I sent you is from version 13, but I've killed the rebels since 11(?) since I skipped 12.

This quest is a very long-term quest, and isn't finished even up to the current release. If you had the double-corruption event with Yuma and Ayumi in the dungeon already, the next part only happens a ways after you capture the capital.
