You mean custom maps? Not without a shit ton of modding effort. Its something I want to look into in the future though.

• Level meshes - feasible

• Interaction/Mission areas - I dunno probably feasible

I was thinking it would be cool as hell if the downtown map had a custom subway platform and subway car that would link you to custom maps. But don't hold your breath for this any time soon.

Not currently, no. The NPC models don't have a nude body beneath their clothes. You'd need to import a custom mesh and materials which is technically possible with a shit ton of effort.

May take a lot of work, but a train station and the ability to go inside the train hopefully is in the next game. Potentially, can use the subway to travel to other areas and you can do things otw there. Besides that, I've floated the ideas here for a university campus (Can do many things while classrooms are in session during daylight hours), beach, amusement park, old Japanese village, office workspace, internet cafe, library, supermarket, parking structure, and the ability to use two protagonists to expand possibilities. We already have 2 different protagonists in two games. Why not use both?

I wish I had the time, tools, knowledge, and experience to help.

If your computer or graphics card is low-performance, it's best not to change too many textures at once.
If you do change them, limit it to one or two stages.
This is because it will slow down your entire computer and force you to restart it.
I suspected various mods, but it seems that the cause was changing a large number of textures.
The problem was solved by moving the textures from the "ModImages" folder.
If your entire computer slows down when changing stages, try reducing the number of custom textures in the "ModImages" folder.

I downloaded UnityExplorer BIE 6.x/IL2CPP and copied the folder according to the instructions, but when I launch the game the explorer doesn't appear at all.
I tried putting both the folder and the files in /plugins, and pressing F7.
What am I missing?

Sadly that's beyond my skill for now, but I'm pretty sure the plugin from IInhaleTheZone does have noclip, so you can just use that.
