Well, yeah, it can be pretty confusing
1-4 RPGM version you've played is 1-4 chapter of every path. 5 (and above) version, contains 5 (and above) chapters of those paths, but they are not updated simultaneously.
After 1-4 RPGM - you just download latest version, so you played in correct order and did everything fine (but if you are interested in one or two particular paths, you need to watch/ask chapter for what path was updated )

As for "chapter 5 old"... Just ignore it
(ren'py version of 1-4 is the same as PRGM one, but can be useful if you want to watch missed scenes or branches faster)
