The walkthrough makes it seem like you should be able to advance/complete Maria's path beyond "taking samples" before you go on the first mission, but its also kinda weird with all the successive "go to sleeps" and "relax in the rooms" which I've tried to do. I also have no active tasks for her in-game other than Lara's Secret. Has it just changed since that older walkthrough and I need to wait until after the mission?

That's what I think too. There are some points where the MC calls her Cassandra and not Mom.
I wonder if there is a more updated iPatch out there somewhere. Before Sonic5467 updated it often. But lately it's unclear whether the patch is up to date or not. I just remember someone posting the updated patch on the game's Discord.
I hope someone can shed some light on the patch. Or that Sonic5467 at least tell us if it needs an update.
Or, if so, I hope a good modder can update the current iPatch.

Is content in this game at all time-sensitive?
Like are there things you need to do by Day 10, or they vanish? Or it's just a question of finishing side quests before progressing the main one?
If you agree to meet someone Day 4 at 6:00, does the game progress normally if you show up instead on Day 7 at 6:00?

Am I missing something or is the walkthrough just not accurate? This is my second time trying this game, and I'm having the same issue.

I follow the guide exactly as it says, 3 in each stats and following each girl guide as it describes. But at certain point things it says are supposed to trigger just... don't? Ronda corruption route says I'm supposed to be getting a message, but there is no message. Maria route says I'm supposed to be provided an option between two choices, those choices don't pop up. What's going on? Why isn't it progressing as it says it should?

Edit: After some digging, it seems that further content is locked behind main story. I'd really wish the guide actually said that, instead of just implying that it'll happen immediately.
