I have various questions about what you are doing.
First, I have just downloaded it to see and it works. I have extracted it with Winrar so I don't see any problem. Maybe you are mistaken about something about it. They are completely different games so you can't extract them in conjunction but in different places.
Apart from that, if you have played older versions and want to upload them, you have to get the update and overwrite.

As I already said, they are completely different games and should be treated as such. If you want to skip part 1 you can but it is like the prologue to the big game part 2. You can choose what you like.
Part 1 is not included or, at least in the last version I played it didn't have it, but most likely won't appear.

I'm pretty sure you could report it to the 7zip dev team, though you'd have to give them a link to the zip for them to figure out what the issue is.

Even thought part 2 has more scenes and more detail in the scenes I think part 1 is superior because there was less scenes in FOG it gets tiring when you get all these amazing scenes and they are just inside the virtual world. I hope we get less and less scenes inside FOG in part 2 and get to a point where the only one logging in anymore is kirito and he's wondering where everyone is haha
