Actually, the Council actually very likely has no idea about Inoda, if only because his 'cheat skill' in the game seems to have been straight-up blessed by Administrator because it can even fool stuff they do without them detecting his presence, and IRL he always seems to conveniently end up out of their eyes when the plot needs him to (Most likely also because of Administrator's meddling maybe?). Like, right now he ended up in quarantine with Asuna where nobody from the council has any idea of what she's doing as they're all just focused on Kirito who is still back on the city LOLIt’s actually interesting to think about how much Oberon and the Shadow Fox know about Inoda and Asuna. For example, there was that event where they used Alice under hypnosis to lure Kirito in and wait for Asuna to show up, in order to frame him. Oberon voiced that idea himself. I think he and the Shadow Fox are working together, but for their own goals, not on behalf of the Council as a whole.
That might explain why they don’t have complete information. If they did, Oberon would likely try to frame or eliminate Inoda to get closer to Asuna, not just focus on Kirito. And how much the Council itself knows about these relationships is also unclear. We know that Sinon is aware of it from what Suguha told her, and Liz knows too. But among them, only Sinon has a direct connection to the Council, and it’s not certain if she’s shared this information. Personally, I don’t think she has.
Agil knew those two were planning something against Kirito, but that doesn’t necessarily mean he knows about Asuna’s involvement. So we end up with this funny situation: they’re trying to take Kirito down because of the myth of his perfect love with Asuna while totally unaware that she’s actually cheating on him with Inoda.

even in the canon Kirito was half destroyed or even almost dead, and then I don't see a bad ending where Suguha takes care of him, unless you're thinking that those cares are the night rapes

It's hard to call a good plot twist something that so many have been talking about. There were a lot of comments that Suguha would eventually fall on someone's dick, be hypnotized, or be blackmailed by Kirito's welfare and become a prostitute again. It makes sense if it's a way to humiliate Kirito even more. To take away from him not only his beloved, but also his sister. Rather, the question is whether it makes sense after Suguha is freed from Hebeshima. After all, to humiliate Kirito, it was enough just to show Kirito how Suguha fucks with Hebeshima, even if her talks about his love for Kirito.
