I think it's because by the looks of it Kirito dosen't know that he have this SEED or code this was placed by someone else in his mind / memory and the council can't force him to remember somenthing he dosen't know that's why this thing is attached to something else in his mind, maybe his faith/trust in Asuna is what is blocking them to find. And the admin told him he need to be less stuborn and to see the truth by himself so in the end only Kirito can unlock this SEED.

Nice idea for the ending, but the SEED is a plot device to advance the admin story arc.

To be fair, Administrator only takes all his suspicion to prevent him from finding out Asuna's cheating. She does tease him about not finding out the "truth of the world" whatever that is. Whatever plans she has for Kirito may have nothing to do with Asuna and she is preventing him finding out Asuna's cheating for her amusement. Also I think that is why she is helping Inoda too. For her amusement only.

amusement is okay and all, but this is kinda meh as reason, in other hand she told to the council not fuck around with kirito because that could lead to the fall of her church, but i think you are right she just don't want her fun to end.
