Crazy question. How can I use these if the saves for Treasure of Nadia are in the same location?

Looks about right.
What is the folder path that you placed them in? (Guessing it is correct since I see ToN saves there too.)
Just in case, the folder path should be:
C:\Users\YOUR USER NAME\AppData\Local\User Data

Though I do see two config files for TGO. Might be that one is confusing the other perhaps?
