Ren'py deleted a variable, nothing new, happens randomly. You can try loading a save it should put them back where they belong or the debug screen and toggle them true or false. Or using the console to set them.
Given the story so far, it seems, that Ayaka may play the central role here. Just not now, in the future. It also would have some similarities in such case to the Sorcerer.
Then I guess you've done something wrong. I have all scenes unlocked in the same playthrough with Shaddy's mod.

All but one is available for "canon" route, the one that isn't available can lead to a bad end... and kind of locks you out with the other scenes with Maevra but can always save at the choice, check the scene then load the save, unlocks it regardless as it is based on seen images.
While it's not my thing at all Nisha actually being sapient may make it not bestiality... I'm not sure where the lines are for those peeps. Personally, consent or the lack thereof is the biggest issue I have with that particular fetish, although an actual sapient cat doesn't get my motor running as the shape is just too far removed from what I find attractive.
