Truthfully, those are fairly common fantasy things. Great Houses are essentially mimicking noble houses (Guardian houses are kings and queens, great houses are dukes and earls, "lesser" houses are barons and so on roughly). Association is certain ways "neutral" ground, similar to churches, although Association is technically open for all supernatural beings, while Churches are mostly for "mortals" to seek refuge and so on. And when it comes to modern day (Earth) fantasy, if they follow mythology and folklore/stories, they end up seemingly the same.
The only bad thing about Paranoid Mage association is that most of the noble houses are the ones controlling it and only their way of doing magic is correct ( way they think) till the MC teaches a healer that even healing magic could be deadly. The Mc decides to combine modern knowledge to old magic. People call him a heretic for it lol its pretty interesting, one of the reasons i got hooked on Tribulations and Sorcerer.

It usually starts with usefulness, and then it progresses to friendship (or companionship if you will), and maybe more.

Take the encounter with Maevra in the swamps. Traditionally, Tomas wouldn't have any reason to keep her alive, nor did Maevra have any reason not to attack Tomas at that point. But Tomas needed information that Maevra might have, so at that stage she was more useful alive than dead, and Maevra's honour didn't allow her to slay him on the spot. Then various things, like fighting side by side happened, then talking and then they ended up being companions/lovers and then maybe something more in the end.

Then lets take the Empress, Tomas and Ayaka are tools for her to get something. Sure, she likes them both (potentially) to a point, and she will reward them as long as they remain useful, but she won't hesitate to get rid of either if they become a threat to the Empire, or stop being useful. But that isn't out of maliciousness, but out of duty to the Empire and its people. Which makes her (and the Emperor) good leaders; they are there to take care of the people, and in doing so, the people take care of them. For the most part, there are always those who have greater ambitions.

Ultimately, it's the same with Malgrin and Tomas. The initial encounter all those years ago was Malgrin trying do a good thing so he could "redeem himself to himself" basically. Saving Tomas and Iraea was a means to that goal, to justify his existence, then it grew into something else over the time, friendship between himself and Tomas.

Now, the "master races" and whatnot are useful traits for those whom the heroes oppose, or as a "personality trait" that you grow out of as a character, if kind of story.

Outer gods & cosmic entities trying to invade the realms? Man, i hope we get a sequel for them. Together with the demonic pantheons and realms.
Also what's the point of the alignment and who's causing it(making it a natural phenomenon is a cop out imo)? To reset the status quo among the deity pantheons?
Love the lore. Is too good to not make a sequel. Imo the best setting among all the other works.
Too bad we won't be riding centaurs, maybe in a sequel.

That's what i like about your storytelling, sure they are just tools in the beginning but they also have a background, making them likeable and loveable if you go that route.
Harem games are mostly incest,i despise mother+MC stories,MC+sister i ship for example, but you made a new genre and it's realy cool.
I also love your style to integrate asian folktales ,i'm a sucker when it comes to 9 tails, cuz of anime...And you made the Empress hot,not like an old hag ;)

Just as with your other titles that I have had the pleasure to experience, I am going to miss this crew when the story is told. What is next on the horizon?
