Not exactly, yes, MC in Waifu Academy is evil in his own way but he is the more logically cold type so a lot would consider he is worse than the MC in Agent 17. And that "cute girl" that you mentioned literally insulted his dead father in front of the whole class, knowing full-well that he's already gone. And he only led her there cause he wanted to punish her and yes, he still intended to get her out and he was overly confident that he could get her out (he could if we make the right choice)
Mc loves his father and family to a fault, going as far as making a deal with gangs or stuffs as long as they are safe and sound (how he helped that aunt/neighbor from selling her body anymore). He would use people to get what he needs, but he minimizes the damage as much as possible, usually by befriending them. Is he fucked up? Yes, even he himself knows that. But he is still a better person than MC in Agent 17, MC in Waifu Academy is just a byproduct of environment and situation that he HAS to grow up in and survive even.
