It seems you missed some things. I can already confirm the Yoko scene where she gets beaten up by the two thugs in addition to you. But more importantly, Minami has another scene on the train. If you don't save her, she gets raped by the two or three thugs. If you can't be bothered to start again, get the gallery unlock.

" the same thugs that tried to rape her and we get the option to save her, later ,MC meets them again and they beat him and he calls Maki and she beat them up, they work for Kayane's Yakuza family .. and i don't disagree that the scene is authentic, in fact I restarted the game about 1 hour ago and saw some scenes that i haven't seen in my previous 4 playthroughs
