Your missing scene is with Emma. I don't know exactly what choices that's locked behind but I:
* Had Ruby help me with Jim (which skips the "Martha" scene entirely)
* Opened the box for Ruby to see (in my save, I'm dating her and Emma, so trying to stay open and honest with both)
* Went into Emma's room after returning the jewelry (if you don't, then you go straight home to Ruby)
* See Emma in one-piece swimsuit, and ask to see her in other one
* There's a choice while seeing the other one that has something to do with grabbing her butt
And then you basically pounce on her and start sexy time.

Hmm, so if you choose not to go check on Ruby (which kicks off the light BDSM scene) does the next day have them acting like you did anyway? I am wondering if the mod messed this up, or if it is like this in the base game?

I don't play with mods, but what I found was that if you follow what I said above to get the Emma scene, then after that concludes you go home and get Ruby's light BDSM scene (which then leads into the scene with Ruby and Anna, if you are so inclined).
If you do not go into Emma's room and just leave the apartment after returning the jewelry, you return home and immediately jump into the light BDSM scene with Ruby.
I don't think you can skip that scene.
