Edit:

Trapmine always does that with unknown EXE's

ML means "machine learning" which indicates some AI is "inferring" that the aforementioned software COULD be a virus. Trapmine says "low.ml.score" which probably means that this chance is low. Adding together "trustable software" + "unknown anti-virus software" + "AI inferring with low chance" equals to "false positive".

TL;DR: Just run it and let windows defender handle it.

That is only one ending. There is an early ending in the prequel where the MC pays the girl's debts and she leaves without doing anything with him. Seems like this game follows that ending and the girl never forgot him.

No. If you don't do anything pervy to the girl in the beginning when it is time to pay her debts you get the option to pay it yourself instead letting her work for it. She then thanks you and leave. Guess that was meant to be a bad ending.
