Likely the answer in this post is closer to the truth. I just tested it, and finally managed to raise my Foxen:Sionnach-level by having Aptitude D. (and Hornball on both, which could be a fluke). Meanwhile, Even triple D-ranks by themselves do nothing on Bees or Lykos.
My guess would be, that he implemented the essence-system, but hasn't yet implemented a way to "view" it. So it is just limited to brute-forcing, intuiting and/or cheating the system for now.
Either way: (Adding to this as I go)
EDIT2: Despite what others have said, breeding up higher-tier abilities is now very much possible.
EDIT3: Correction: It seems that breeding traits up to rank 2 IS possible, but Breeding up to rank 3 IS NOT.
I'm guessing the thinking is, that you'll need the "potent"-trait that boosts inheritance, assuming it's not just a bug.
All Essence 2-locks presumably involve breeding two nephelym with the same trait, in order to unlock.
Sionnach Essence 1- Aptitude D
Vulpuss 1 - Apt D
Ayshire 1 - Apt D
Orc 1 - Apt D
Lykos 1 - Fertility C (possibly any C-rank)
Wulf 1 - Fer C (-II-)
Kestrel 1 - Fer C (-II-)
Drake 1 - Fer C (-II-)
Wyvern 1 - Fer C (-II-)
Bull 1 - C (Apt or Fer?)
Tabby 1 - Apt C (Any C?)
Colossus 1 - Lib C
Thriae - Lib C
Vulpus 2 - Swift 2 (breed two Swift 1s together)

EDIT: having gone through enough, my first bet would be that a lot of early-game morphs essence 1 goal is "Have 1 C-rank". The exception to this are the variants that can spawn with a C-rank naturally, like Formurians, Bovaurs etc.
Can anyone give me tips on ranks 3-4?

I still have not found a way to abandon/cancel quests... so I'm assuming there isn't a proper way of doing it.
Of course they would resort to the simplest and most lazy way of fixing the bug, without taking in consideration people who, you know, have already accepted the quest...
Or they could just implement a way for abandoning quests and the problem would solve itself...

hey, so I altered my save file version from 111 to the current version and it seemed to work until I tried nephelym hunting but none will spawn. Anyone know why or a fix?

don't know if hornball is the key to have on a nephelym I managed to level up the essence a few times with Lykos to perhaps 5, I tried the same trick with Foxen, but it would not work with a triple A and triple S, I didn't paied attention to Hornball, I was like: damn, it's harder than I thought, so I cheated instead.
Perhaps I should have tried to see which Traits would make the level up instead of cheats, maybe next time...
I wish this game was in a better state because it is really funny to do stupid shit like breeding a giant goblin but not much else
spent a good minute trying to find a post on how to add trait to the breeder, if anyone can help 
never thought a youtube video would make me check out a game I thought was long dead again

Let's hope that at least that way more people notice the grind problems with it so there's more preasure on the dev to at leaaaaaaaaaaast make a saves compatibility QoL feature or tool at once, or something alike.

on that note, (last time i played was a similar build to sseth's) it seems the price and harvest of everything went down, World levels aren't a thing but traits and pregnancy are vastly more common

The Steam version is ooooooold. Don't bother with it.
It's 1 year old nearly and there is no content update into the game since. Just a fancy UI and broken systems. The steam version will be the most stable experience for a looong time. I still prefer the steam version and I keep that version.
What are you talking about? There are tons of indie developers out there at adult or non-adult industry which handles thing way better. So this is not about it at all. He gets about 50k after Taxes btw, one year ago.
He is not solo. All the UI work came from somewhere else and the game systems at steam version is done by me.
He got sponsorship from the dildo company this year and made some builds only about those dildo devices.
Now he paid for SSeth to get more people to his scam. He is working probably few hours per week, maybe month as you can see the content.
He is just milking as people throw money to him. I don't judge him as he just found the gold mine and mining it without any effort.

if I understand correctly your question, you want a variant Nephelym to appear in the game?
Any changes that you make on a Nephelym will appear inside the game, if you give them a new color it will appear with it
if you want to give them bigger boobs, butt, belly they will appear with that inside the game.
Open the file to the Nephelym you want to change it's appearence, pick any listed say: Mare color brown
Mod it then save on the same name and the brown Mare will appear with the change you made on it, same goes with
all the other Nephelym that you change. Carefull, if you change the boobs, butt or belly to something bigger, if the Nephelym
has a trait that normaly get those specific body parts bigger, you'll notice they will have smaller breasts, butt or belly than those who
won't have the trait. But see it like a headsup, if you're looking for a Nephelym with example: busty trait
