One question there is a difference between callisto from callisto x, is it a sequel or a remake ?
A remake. It adds many new scenes and special effects to the original story, and it also adds a new postscript, an alternate ending to the original choices. It helps to think of it as "Callisto Deluxe"

How do I unlock side mission 3a and 3b? They're grey until the battle against the Krillen, and they turn red afterward. Aside from Kitchen LT E and F, I've already seen all green scenes available at this time.

Edit: it seems LT E was what was blocking 3a

After 3a turns green make sure you stop at Beehive station or it won't start.

This is what I hate about the original game, you have to squeeze your brain to not to miss something, but it was different then and I couldn't give much about it.
But now it seem to be still the same because you can't click it for some sort of hint or something. screenshot0001.png

?? Why are you 'squeezing' your brain? If you don't want to miss anything important, just turn on the "walk through" in the Preferences menu.

Also you miss-understand the purpose of "Quest Tracker". It is not the 'Help" function. that is under the "?" on the main menu. It is here to 'track' your way through the saga alerting you to what is likely next.
For Example, in your image, you've finished all the "Trading lessons" needed (never sweat missing one) and You're ready to Start "Liberation of Dione Pt-1" with a couple side missions available also.

So here, it looks like you're doing just fine. Save your game at / before menu choices and have fun. If a major story or mission does turn red, load a save game and experiment. Cheers..!
