i don't know about pregant by jake part the turn yes woman.
While not a priority at all (not even sure if it can fit), I'm hoping for a Brittany Kayla threesome (in their room) or Mom and Karen in the far future.
Yeah, if Jake knocks up Heather and then later gets bimbofied, it'll still list the father as Jake. What'll actually happen though is that in-universe Heather and Jane (if it's known/discovered) will write it off in their minds as a reciprocal IVF and surrogacy as described here:

Basically, they'll still see it as their joint baby without acknowledging Jane's past. If Jane still thinks she's Jake, Heather will laugh it off and insist that's crazy.

Yo G28Here, are all of the MtF transformations gonna be permanent like Jake to Jane or do you not have any plans to continue down that line?

Not G28here, but I'll answer anyway: generally, if you choose the brown light transformations those are temporary at the beginning. When the player gets powerfull enough he'll gain the *option* to make permanent ones later in the game.
Without going into detail, there are scenes already planned for various male characters (Stein, Kyle, Bill, Devin, etc.) down the road.
His mod lets you edit stats and flags for various characters.
It's based on poll votes and scene requests. There is no guarantee that any light/transformation will be permanent for any given character if the time spent on it isn't justified by what supporters want. I'll try to cover a good mix of the more niche paths in epilogues (like routes involving the MC permanently possessing a girl), but there's a lot of characters in the game, so don't expect everyone to be able to do everything by the time it's done.

I am wondering if we have largely scene all the main characters in the game now and the only ones left to appear are minor characters. Is there anything you can do with Zahra I was excited when she entered but never got a shot and I haven't seen her in a while so did I miss something?

You haven't missed any others scenes with Zahra yet. I am NOT G28 so I can't say if or when tere will be more scenes.

I searched around what both mods do but maybe I'm getting blind, is there a log of what both mods do please?

Botnet mod - you can see what all choise doing (relation points change, set some events, +exp, etc) and create a custom checkpoint.
Prinplup mod - "editor version" you can see all stat in character screen and change point/flags/status for every NPC. Plus have editor+checkpoint version with in-game checkpoints for every day so you can basically choose all in one run, these checkpoints work differently than in Botnet mod.
You can use both mods with maximum info and profit, just unzip and renamed Prinplup editor version on College daze and mod it with Botnet mod file so you can see all stat in NPC menu then unzip editor file again and start playing with College daze HTML.
When you need to change some stat/flag/status, save game in College daze HTML open editor HTML load last save, and change what you need before save again and return in College Daze HTML.
