Well considering Momo has her own route, a harem scenario with Miyako in the 'final' route in the base game, an After route in 'S', as well as a continuation of the Agave Route harem with Miyako, and in general with the game basically being named after her own wishes regarding Yamato, I'd say she's definitely the most popular girl. Margit gained popularity after 'S' but only had a follow-up in A-5, before the most recent fandisc because the Russian Girl squad harem was that popular. Margit in general is popular due to the fact that she's the only true Masochist in the entire series, as a conflict to her personality when she's all business; most of the time Yamato has to train girls a bit before they become a bit submissive like he likes them, but Margit was pretty much a perfect fit for him from the beginning, with her personality being a parallel to Yamato's mother (his parents are also in an S and M relationship, but supposedly more hardcore, as it's implied that his father borderline raped his mother and she was in love since.)
Overall Margit was good because she was such a dramatic change of pace in the series, the only other character before her getting that much sex action was Miyako, because she's constantly horny for Yamato even before they date.

Both Momo´s route as well as her romance focused agave-rute contributions were written before any popularity came into play(seeing how...well the frigging game wasnt released yet)and should be attributed to her being the cover heroine.
S is a bit of a better indicator but considering it started out as a fandisc and only then bloated into a full on semi-sequel makes that a bit flakey as well(moreso if you look at the Momo after+ route which...is pretty much just ecchi,spending very little time with her actual route narrative).
If Momo actually was/is all that popular(as a main romantic interest,not as a supportive role,which are two very different things)thats great but it does surprise me Minato never really revisited her.
As for Margit...eh while I completely agree that she seems to be a fan favorite I dont exactly share the optimism for her S route.
Too much ecchi,too little character and relationship building.
Also if you are talking about her squad,thats german not russian.
This is a really good VN, both Lee and Stacy are great characters that advanced from having no sprites in the original to one of the best characters in the franchise.
Don't care about Tsubame though, she's meh. But I gotta say her mom is hot ASF and I'd like a milf route.
