In theory, if she's supposed to be in a scene, she will always be in that scene even if she's programmed to be doing something else. That's why there are occasional continuity issues if you progress stories to quickly without others.
In the context that you're asking, not really. Jin has had some story related scenes but are non-sexual. Autumn is getting new scenes, story and sexual, but due to said story it isn't full intercourse. Autumn has had a strong focus of late but is still being fleshed out, so she doesn't have nearly as much sexual content as the other girls due to story related reasons, but that is changing more and more with nearly each update. Ellen has a couple repeatables that are unlocked via her story but that story is fairly small compared to the other girls.

That is a possibility, but it could also be Runey's secret stash, where he is storing all of the head pats that have been given in the game by all of the players.
