Well, in a way, Sophia was replaced with Sophie, as an elf makes more sense there than a human or clipped half-elf for that role. Especially one, that might have been on Dark Elf hormones. XD

If there's something wrong with your save, maybe. Otherwise you shouldn't need to. Once you've been introduced to the broken garden by Lin, upgrade/fix it with Ellen, then Lin's follow up event you should just have to do a couple events in the city to unlock the seed shop. Then you'll need to work on Jin's story which is a bit random.
You probably still need to go into the garden, and click on the back gate.
