For example "you did it" isn't some overly complicated secret trying to point at Sensei killing some unborn child that we may or may not even know the true identity of. It just simply represents Sekai, and Akira's self-blame for her death. It's shown in game multiple times how much her death affected him to the point it took him countless resets to be able to even acknowledge openly that it even happened. He believed it was his fault because he didn't run away with her when she asked him to, he felt he betrayed her. It's implied she died soon after that, presumably not able to cope with being in a loveless marriage anymore and killed herself and took Nozomu out with her, potentially even saving Akira from further abuse from his brother.
Sekai is the most direct and obvious option for the meaning behind the name "you did it"
It's a secret that is slowly revealed to us from the beginning, making us constantly wonder what it means and what could Akira have done to make him manifest a being whose whole existence is to exert blame on himself? Did he rape someone, murder someone? Our imaginations began seeking out the worst possible explanations, only to end up being something that he didn't even mean to happen intentionally. He blames himself, because all he had to do was take her hand and leave with her, but he was a coward.
And those are the kinds of mistakes that truly break us and make us curse fate and all of its cruelty.

A lot of the parallels being pointed out in the OG post are meaningless. It's feels like that person would go outside and when noticing that the sky is blue, they would say something like:
"You know what else is blue? AYANE'S EYES. AYANE DIED AND CREATED THE SKY BECAUSE SHE LOVED AKIRA AND WANTED HIM TO REMEMBER HER. BOOM YOU'RE WELCOME SELEBUS."
Yep that's why I'm sticking with the stomachache skip route personally on my main save. I wanna give her this moment of feeling safe, and will hold out hope we can make it last. She definitely won't be dom at first, but I think when she realises how weak Akira is she'll start poking him a bit more, maybe transitioning into a dom role after a short amount of time.

Well, ironically, I recommend that you follow both the guide mod, and puzzle guide, as following them will protect you from this idiocy. URM will also alert you for these kinds of things being called and enable you to bypass them yourself. But I'm glad you managed to solve the issue nonetheless.

Honestly this is really dissapointing to me, almost like it's rewarding you for being reprehensible at every possible chance.

Doubt it, I figure someone would have noticed by now if that were the case. Might just be something wrong with permissions or the install.
Also yes, the game will take longer to launch with every update because it just keeps getting even more massive (12+ GB already and will keep increasing) and Renpy seems to struggle to load everything at once.
The last part of what you said is my worry. Wait until their events in 0.47 and compare both dialogue choices. If you compare red vs. green, it's like seeing someone confronting reality or accepting to live in a delusion that will one day crumble. In both she knows he's broken, but in one she knows who he really is (see also the next quote), and in the other it's like she built a fantasy that she's the one he won't rape. They feel like they end at the same point, but it's only an illusion.

Most of it isn't worth a run. Most red path dialogue is little quips or just entire scenes missing. The funniest one you can get imo is missing the halloween Maki and Haruka cat sex scene, where you actually fix their pipes.
It's basically not fingering Ami and Io's red path text where you get entirely different scenes, and strange amounts of effort put into content you're not supposed to see. Io's kind of understandable due to the crowd reaction, but there's so much effort put into not fucking Ami when you're supposed to fuck Ami, almost like in some way you're not meant to.
Finally done with 0.45 and the first reset of chapter 4. I'm gonna reread everything with the context of the rest of the game but I've basically completed a playthrough now.
Because you are absolutely not meant to not fuck Ami.
