Guide mod is recommended and it greatly helps, AutoVN mod makes the game linear so you don't have worry which event to play first. With one of those mods only way to miss an event is actively choosing to miss it.So, first of all, thanks for making this amazing and unconventional game like this. Plus every girl is cute and realistic, be their physique or personality.
Now, my problem, I'm now in the middle of chapter 2 and I already miss 2 events from ayane (even though I use WT mod). Is there any rule of thumb to decide which events will prioritize first to not miss any events? And what are you guys do when there is no character event left while you wait for main event to proceed?

If the missed events are for Ayane I'm guessing you missed 'Prisoner' which is an event with a lust requirement (10 lust with Ayane). Some of the hints on the hint screen will have a '!' next to them, make sure you click them to see specific requirements/information about events when you notice them.
If you're using the mod and no hints appear then in my experience that usually means the next event is an automatic one and it's just not showing so just skip through a few days until something happens.
If I'm wrong and you're not using the mod at all then the best advice I can give is to download and install the guide mod lol
As far as prioritising goes the mod will tell you when that needs to be done, otherwise if there's a bunch of available character events just do them in whatever order really. The only instance you might not've already passed where it matters is that you need to hold off on going to the onsen with Chika until after you've done Yumi's event 'Abyss'.

Is this because the events runs out of time before I completed their previous events or else? Because, really though, I was following the hints really closely to the T, that I prioritised events the one that I possibly do at that moment (be in weekday or weekend).

Yep, I missed those warning because earlier scene with Chika involved beach scene too, so I think "wait, did this beach scene happen before?" Before realized that in few scenes later, there was beach scene again, with Rin and co.Odd. So most of the events you mentioned as Lust events. You need to have a certain lust requirement before those scenes run in an event chain; opposed to affection requirement.
And it looks like you are a bad homie to Rin ( you viewed Chika's Schadenfreude before you started the beach chain.
A few of the ones missed will cause some others to not appear in the future for you (Prisoners/Back to Normal, and I died with You/ Love Life, Let Go)
Those should have all been flagged in the hints section with the Guide Mod you are using; typically with an ! that you can hover over to find out when you need to meet the requirements by.

I had that unticked when I started using dark mode and didn't realise it was hiding events that had the '!' altogether on the hints screen until I changed the option

Learn the structure behind it all, how ren'py works at least at a basic level.
Lil can be pretty chaotic with it's event triggers, and wt mods might not always be up to the task.
So to be safe, a combination of URM (Universal Renpy Mod) and a text reader like Notepad++, might have to become your friends.
If you're enjoying the game as the actual game it is, feel free to avoid AutoVN. It's completely optional and just fixes the need to grind which a lot of people hate. That tip to read the game files and URM is overreaching too, you don't need it. The wiki can help enough for events that you're stuck on if you're at the point of giving up. URM is mainly used to skip grind without AutoVN (Though bad use of checking missed paths can break saves)Is it required though? My 1st attempted playthrough resulted in me being a "bad homie" to Rin as well. Thats somewhat common for 1st timers cause there is nothing in game other than her asking you to wait in one event prior, so easy to forget; plus you dont know exactly when it is that Luckily, since I grew up in the olden days, I had kept a large number of individual save files so was able to go back and restart from just before that decision.Yep, I missed those warning because earlier scene with Chika involved beach scene too, so I think "wait, did this beach scene happen before?" Maybe my prefered scenes to priorities first was affection events -> lust events, because I didn't realized that lust activity can get you more points (2-3 points) than affection activity. So, yeah, that was totally my fault that I missed that lust events.

My mistake was to priorities affection events before lust events because of reason above. But, thanks for the heads up...
