Why is the game in three files? How does that work for game progression between chapters?

They're not interconnected, saves of Act 1 won't work with Act 2, but it continues the story.
He simply split it to make it easier to deal with, so that the game doesn't get too big file size wise.

As for the Renpy, think of it more of a side story, doesn't connect with the main one, but nice to play through

I don't know if it's fix, but you can avoid it, just don't repeat Mia at the computer, the webcam girl side quest is not repeatable, you'll just end up with 2 NTR scenes.

You can't, Mia's side quest, of which I recall being 3, 2 are NTR, can only be done while you have control of her within game, by using her computer.

The 4th one is while still within the game and you purchase a maids uniform from the mall and use it yourself while outside Mia's room.

Yep, the very first room you see when you enter the cave in the park, all together there are 4 pictures of what I could find there

51-53 located in the treasure room, 99 around the maze
