how dose pregnancy work? like is it a percent chance she gets pregnant with each vaginal ejaculation?(unless you have the 100% skill) will you know right away if she is? or do you only get one shot with the morning after pill? and will her getting pregnant be a bad ending?

It is a (high) chance each time, until the brother is sterile. You will not know until three days later, but the auto-save will stop saving if she gets pregnant. You can use the after pill (just one) anytime after the fact and before the ending to stop it. And there are both good and bad endings tied to it.
wait onii-chan can become sterile? also nice that we get some kidna of warning and time frame to stop it, or not if you want said ending XD

A few too many people were upset about lost saves from not thinking things like that through, so Inusuku added in the autosave for that very purpose in one of the large patches. Without mods or cheating, though, you get locked out of both endings once you get far enough in the story, so...
might be a dumb question but is there a guide anywhere? or at least more info?

It's a bug with the mod that'll be fixed in the next update.
