After meeting with Samarra in her tent and getting the quest to investigate the murder: don't investigate anything in the library, and don't visit Primrose in the reading room, until the seven day deadline is up and Primrose lands in jail.

If you're looking for NTR specific material, this is not the game for you.
There is only one piece of NTR in the entire game. Potential LI Evelyn (the MC's sister) uses all of her assets to get the best deal for the town in negotiations with royal envoy Thaddeus. If you have the MC try to talk to Thaddeus while he is "meeting" with Evelyn, you see them kissing. Interrupt to terminate NTR content, or watch quietly, and then return twice more to see an oral scene and an anal scene. That's it.
Interrupting them causes Evelyn to be easier to seduce. Not interrupting them causes Evelyn to have more money to give the MC each Friday (money is quite unimportant in this game). There's no other consequences either way.
The nun does not appear in the church after I confronted her about Callie.

In a normal game, you can only have one conversation with Sister Agnes, after seeing her visit Callie at night.
In NG+ (and only in New game plus), she has more scenes. You'll need to reveal Callie's secrets before progressing very far with Sister Agnes's relationship path, though.
Are there any consequences for having multiple girlfriend?

No consequences during the game.
After winning the game, just before the epilogue sequence plays, you're given a choice of which LI you will settle down with. If you romanced someone but don't choose her, she will be shown as tearful and heartbroken in the epilogue.
For all but two LIs, you can have a FWB relationship instead of romance. Your FWBs won't be sad when you pick someone else.
I wanted to ask if this clue is relevant during any investigation

There are various clues that don't serve any purpose other than to make you pay attention to that bit of the story. This is one of them.
Actually, I encountered a mild consequence during game.
Condition - Primrose girlfriend and Evelyn girlfriend.
Go to library, work, catch sleep then Evelyn comes, talks a bit and goes under the table. Just then Primrose comes in and says "Love you" to the mc and Evelyn freezes, then confronts mc

That scene has no impact on your relationship with anyone. There's no game-relevant consequences.
no such thing as an NTR "chad".... almost an oxymoron
this game strike a good balance between the story/lore/world building. Lots of the porn game with fantasy element love to shove down pages and pages of lore and background, and most people would just skip over it all together. The beginning and the first hours actually did well in grabbing my attention and make me actually invest in the story.
