Stuff shouldn't disappear from storages and cages barring savefile corruption (happens when you interrupt the saving process before it's complete especially when you have long save/load times) or some weird overflow glitches like the Ruck's vacuum or Flesh Collector with full/near-full inventory and too many item entities being sucked into their inventory at once. And even then these are rare occurrences.

Raiding parties can't steal stuff. Most they can do is reduce a chest/building into rubble but you get the stored items back anyway when you fix the containers.

I suspect some misbehaving mod is to blame here. What mods are you running?

Since I don't use mods myself, I assume there could be conflicts that corrupted your save

Dude when you launch the game there a message dlc not instaled if you click it the game downloads it automatic WTF pls read XD
