For sure you can get her pregnant in "Bad Watter" quest (end of last update, if Punisher is free). That's where I got message "Manila is pregnant".
While I was changing my save file I saw some variables related to pregnancy and Lt. Storm, John Doe and one more guy (I forgot name), so I guess they can also impregnate Manila, but since I avoided their rutes, I can't tell in which quests or how.

Once the ability to get pregnant is activated then any sex related event that include vaginal sex has a chance to result in pregnancy. You will know if attempt was successful or not by the BIG MESSAGE that appears near the end of such events.

Well TBH I don't mind the lengthy animation sequences but if the dev sees this, please tone down the moaning sounds and if possible replace them with better quality versions. It might help in improving the experience.
