You get both scenes in the gallery regardless of your choice, so just go with whichever you prefer for the story. I'm not sure if the choice matters later in the game though.

For nothing actually, just to see those secret scenes. Besides it seems to me that kind of "events" are useless at the start of the game. It should be possible to access them and then use them in the game, like additional position or action in the game. For now they are simply useless.. for now at least

Nope, renpy makes sure that saves are separated from game folder and are safe and sound after removing it. Even saves I removed from game folder are accessible in future updates. Hope it is the same for you. To be safe, copy save folder from the game and store it in separate folder for said saves. If you get access to those saves even if you do not copy paste them in new version then do not need to copy them anymore becouse renpy does it for you
