You mean the rienforced glass to take the green liquid? In the red laboratory with the door closed.
To do this, you need to find the room where there's a valve and open the air pressure, then go back in the tunnels and open that door.

You don't equip it, after you find it, it should appear a hand in the center of the lake similar to the one you see where you get the mushroom when you go out in mission.
You should just click on the hand then after the little animation, click on the the three exclamation points and try to get the center of the target that appear.

it's a one-off thing, it's used in the game to pass a certain point ( and then repeated), but I can't say more because it happen very far in the game and I don't want to spoil you the surprise.
