Basically, the girl's portrait is based on her race and whether she is a loli. It does not reflect actual appearance, and thus does not reflect how the new races look in Complex Breeding. So the mod author just disabled them.

Nothing is definitive, but for the moment, I have prototyped 29 new races, which means that there will be 61 possible races of girls. For example, there will be trolls, oni, forest dragons or sphinxes. And again, it's not definitive
Yes. But they aren't as good.
Goblin...Brothel and ProjectR are worth checking out, at least.
I rate this game 10/10 it activates my Autism to manage

So I got to day 16, fulfilled my order and it gave me this buff and then had me pick a new advisor (I picked Flora) after which Amilia's shop was empty and there was no unique girl to purchase. Am I missing something or is this just a bug and I missed out on that unique character?

Unique charactes cant be bought they give them to you after certain amout of likeability
You can press blue "refresh" button on the bottom-right of Amilia's room to get your cheap slave. Or the big blue "call dealer again" button in the middle of your screen.
Keep in mind that she is likely to be unusually bad. Not good for much except tentacles.
You already got the advisor. If you have tutorial turned on, it will do an introduction of the character and what she can do.
As Superior_keyaru has said, unique slaves are different from either, and are awarded at certain levels of favor from the advisors. At this point in the game, you should get the dwarf princess. In case of any strangeness when receiving unique slaves or anybody else (usually grown by alchemist), you will see their portrait hanging in the air, so you will not lose them.
Where is the app data of this game? I can't find it for some reason. I want to delete everything then download this game again since i sort of messed up and installed a mod where the "sickness" will not occur and thus making me stuck on some objectives.

In this game, mods are installed in the game's main folder, and appdata only contains save files.
Also, you can just disable the mod from the mod menu and reload the game.
And if what you installed isn't the mod, but the upgrade that adds a disinfection gate to brothel, you can switch it off by pressing an icon near it.
But if you really need appdata, it's in C:\Users\[UserName]\AppData\LocalLow\ApplePie\MonsterBlackMarket\SaveData\
