This option configures how the player can save and load their progress and interact with the chosen game mode.

Double check for accuracy, and it looks like you can load the same file several time, but if you, for example, quicksave and quit to menu, then quickload back in and quicksave again and repeat two more times (on 15 days/fast game length) you will lose the ability to save.
Limited (x1.3) In Town (x1.0) Always (x0.8) Player can load up to:
3 times in Short,
5 times in Normal,
10 times in Long,
50 times in Free Play.
Each time a save file is loaded, the counter goes down by 1, when it reaches 0, the player may not save that particular game anymore.
So to answer your question, yes, quick saves are affected.
You can also make 2 save files, try out stuff on file 2, like use up 8 save charges, then load back to save file 1 and reset back to one save charge used as the tracker counting down is connected to specific saves and not the run itself.

I thought this option was intended to limit savescumming, but it seems it actually forces you to not close the game.
