I have now tested these two missions and they are working fine, but I do not have an old save to see the problem, but what is likely to have happened is that I changed this code between the previous version and the new one and the problem is in your save and the way the mission was saved.

I won't be able to answer you for a while since it's very late in my country, but if you can answer me this information it help me.

EDIT:
I did some tests playing the Reward mission again, and moving on to the new version up to the Investigation Pt.3 mission, and this problem did not occur, it is probably a problem with the save. If there is a save prior to the reward mission, you can test it.

There is a save with the full intro and prologue on my Patreon in the version 0.2.2, You don't need to pay anything, you can use it to fix this problem

I am useing the save file from 2.1, but because I had troble with glynda's side quest in part 2 not marking as complete I had to redo the choice of not blackmailing her and also redo ruby's side quests only then I advanced to part 3. When I try to start Ruby's route I get the dialogue from Ruby's reward and the mission restarts, but I am unable to finish it because the scene of visit at night happens but doesn't mark as complete.

If it is in reference to the rewards, there is no way to skip it, as the text is generated according to the battle, ren'py does not allow you to skip the text.

It's not the kind of harem I want, that's for sure. I want the MC to be the only one, not the main one: no open relationships, and if a LI has a previous relationship, I want it to end quickly. The only one I like to have sex (both on-screen and off) and a romantic relationship with the LIs is the MC.

According to the Dev disabling this does not eliminate the following situations:

That is, we'll have LIs with pre-established relationships (and we might see them having sex with that partner) and others with whom the MC will have an open relationship (and we might see them having sex with someone else). Also, because of the open relationships, I'm assuming that LIs with a previous partner won't necessarily leave them to be with the MC. While it's also possible that we won't necessarily see any of those scenes, the Dev's response makes it clear that they are going to happen.

Also note that the Dev clearly indicates that the MC will be the "main one" (which implies that there are others) and not the "only one"
