The variations and flagging is why if I were ever to make the VN that I have in my head I'd develop it as a Kinetic Novel with clear gaps in the code and grayed out choice selections for the branch choices. That way the story would be completed the way I play first and the way I feel most people play these types of game, aka the "all in" approach (all LIs, all preg). Then, after a complete story is told, I'd come back and write and render the the various branches and alternatively if something were to happen somebody else could come along and use the assets and fill out the branches but the base game would already be fully completed.
