Maybe I missed it, but was there an explanation/theory as to why the MC's dad couldn't be located in the first trip to 1999? He says it doesn't make any sense, so something strange must be going on, but what?

I'm pretty sure that when that finally happens, that will be the main plot twist in the entire game. Because if he appears, questions will appear, and that can make him a victim or even a villain. So no, I don't expect that to appear until near the end of the game.
I don't see the father appearing without some questions answered, that would create quite an uproar with the fanbase or even somewhat not fit the plot, due the climax, unless if extremely well written. Just imagine the implications, he sees the dad, he's already trying to warning him about the dangers, is already luring into the events and the MC himself could even be the reason of the tragic events as well.
While everyone certainly wants info from the dad, that needs to be taken with extreme care, otherwise plot holes will appear. Stories that engage with time travelling are extremely easy to mess up, given the temporal paradox. At this point Jestur continues to impress me with his writting, making me extremely engaged on the story besides (obviously) the girls, but still needs to be taken with care. I assume this is the biggest challenge in terms of writting so far.
