The game crash part is difficult but best I can suggest is playing the game not in fullscreen and do those CPU priority steps which you've probably already done considering you're not complaining about the game crashing every 2 minutes. If that doesn't work maybe try skipping past the scene with the arrow keys or reinstalling the game.

As for the endings, all 3 of those are part of the same branch where you first need to sexually assault Kokoro during that part at the beach you're talking about so just pick all the choices that mean Makoto is attracted to her and she should fail to knock him out at first but succeed eventually. Now Kokoro is scared of him and you just need to ruin your relationship with Setsuna to make sure you don't get any of her endings.
If you do that, instead you'll get a scene where Makoto runs into Kokoro on the street, she'll run from him, he'll chase after and now if I remember correctly you get a choice to tell at Setsuna's father to stop her, pick that. Now you get 3 choices (don't remember the exact wording), 2 of which should lead to the "Substitute" ending and "Rain of Carnage" respectively.
The "Gift from my Father" ending should be some combination of this while being friendly enough with Setsuna since in this ending her father helps fix their relationship after that scene when you let Kokoro go. I unfortunately can't be more help than that but it's the same ending where Makoto goes to Paris with maybe 2 lines different so you're not missing much.
Thanks for your explanation. Unfortunately at least for me this crash is unavoidable, I even tried to re-check the game files with torrent and it was fine. Tried to delete my saves and start from the beginning....change my choices here and there according to seiya saiga guide...even tried to pick my own choices at some points to get Makoto seduced by Kokoro but no matter what,game crashes exactly where Kokoro is going for the object to throw at him while being assaulted. See the screenshot below:

It's like the game don't want me to go to the Kokoro route or the branches where I can get those 3 endings.For now my only resort is to find someone share their save files after the event of that crash...but other than that I guess I'll just watch those endings in walkthrough videos on youtube or somewhere.

Yea the only thing I can suggest at that point is reinstalling the game or trying on a different device. I would share my saves with you but looks like it saves directly to the game folder which I deleted for space years ago so those are long gone.

But yea if you just want to see the endings and don't care about the game saying "100%", they're probably on YouTube or something. We are talking about literally 2 minutes of game content though. Scene starts with Makoto seeing Kokoro in the street, she runs away, he chases her, yells at Setsuna's dad to stop her, choice which directly leads into 1 minute long ending and the credits roll. Setsuna ending is 1-2 lines different from the one you've already seen 10 times. Really not missing much. I guess an extra Kokoro H scene, which actually probably wouldn't pass on YouTube so maybe not that easy to find. Maybe on some porn site.

does anyone knows how to fix the missing routes I can't follow the walkthrough in google docs
The google docs walkthrough was kinda difficult for me to follow as well, so what I ended up doing was just used it as a quick reference guide rather than a walkthrough. Instead I used the Shiny Days Wikia and it showed me an expansive route tree in one of the pages so I used that more as a means to visit the routes I was interested in seeing.

Honestly any written walkthrough/ guide for this sort of game isn't going to be a 100% completed masterpiece, most will only list little notes from another players perspective and not every choice they made will be 100% accurate -- especially in this game, I noticed that there were a few choices here & there the one that especially sticks out to me at the top of my head was a choice in the various routes leading towards the Fireworks Festival, yet missing any of the two or three available choices somewhere in the earlier stages will make you miss some of the branches in the route, the twins for example there's multiple endings with them, noting one being a harem ending, threesome, or choosing one of them. And it'd be extremely easy to miss seeing these endings because of the choices that the walkthrough google docs guide doesn't list. I forget what choices I had to make to lead me down the routes I wanted to see but they're very easy to miss if you're like me and tend to skip a bunch of text you've already read through.

Anyways I digress. Go check out the Shiny Days wikia and you might get a better idea of what choices you'd rather make as opposed to what the google docs walkthrough tells you. The google docs walkthrough is best only for when you want a a quick reference to figure out if you want to see that routes ending.

Here's the I'm talking about if you scroll down some you'll see a picture UNDER the picture of Kotonoha & Sekai hugging, the picture UNDER that one on the page (Make sure you scroll down to the section of the wikia page for Summer Days/ Shiny Days, and not School Days. Sorry, had a tiny mix up, been a while since I played it.) shows a big diagram branch of routes that for me turned out to be slightly more useful than the google docs walkthrough. On this wikia page it lists virtually the same list of various routes endings and goes into some better details about them, I hope this helps.

edit: Also btw, forgot one little detail. That same image displayed on the Wikia page that I'm talking about is also in the game as well I forget what button you press to bring up that route tree map while in game, but it's there too if you don't want to keep the wikia page open to look at it.

Edit: I have done all possible solutions including setting affinity. No lucky.

Did you also set the game's priority to high? Other than that you could try not playing in fullscreen and don't use speed up at all since those tend to trigger the crashes.

i keep seeing things saying not to play the game in fullscreen. but when you play it in windowed its so damn small. you can't change resolution either.

About lag, I wouldn't know as when I played it there wasn't many problems aside from excessively fast-forwarding to skip dialog can cause it to crash some times so I'd make sure to always save at convenient moments where choices made altered the route I wanted to see if it branched else-where in the ending of the routes (some routes have different outcomes from good, bad, to neutral/ "meh", etc.) I guess the lag would probably depend more on your computer processor maybe?

About a time limit, yes there's a time limit for pretty much most choices, but it's not that bad. If I remember correctly the time limit for choices was annoying at first (I think it was about 3 seconds like you said?) but there's quite a lot of moments honestly where it was better to not make a dialog choice and just let the timer run out because at some points doing so would lead to another route I wanted to see.

I'm sure they could've made a better designed mechanic to choosing dialog for what routes you wanted to take without a pain-in-the-ass timer, like just add the option of "Say/ Do Nothing" as an option would've been a better idea in my mind. But I guess the developers wanted there to be some weird sense of difficulty in the game even though it's not much of one.

It is a damn VN game. Why it may need powerful processors or graphic cards?? We're not talking about last gen anti-aliased, detail illuminated, smooth shadows, high res textures, 3D game. lol

It is bad developing work.
