Probably an idiot here so bear with me. What do I do with the day01.rpy, day02.rpy, etc. files?

Those go into the folder titled "game" within the directory where you installed the game itself.

Er, your own post asking what is the Schoolgirl Patch was posted on Aug 3, 2020 and the OP was "Last edited: May 20, 2020". So that means you asked about the patch over 2 months AFTER the last time the OP was edited. So the OP has not been edited or altered in over 5 months, yet you asked about the patch a little over 2 months ago. I have no clue how the info about the Schoolgirl Patch could have been added more recently without the "Last edited" date being changed, fairly certain that's just not possible, but I guess weird things can happen anywhere anytime!

Is it OK if I install the schoolgirl patch but delete the incest file and turn off the taboo setting in console? That wont break the game or anything, will it?

Of course not, if you install this mod in v.1.1.3 you replace your rpy files back to v1.1.2 because this mod is for v1.1.2 so you must play without mod or wait for mod update if you want have this fixes which are added in new v.1.1.3

No this is only bug fix and spelling and grammar fixes, game was finished long ago so there not any new content if you ask about it.
